That's normal--there's no clean upgrade path from xfree86-base-* to xfree86-* If you install the "xfree86-upgrade" package the upgrade will be performed for you.

However, one other thing occurs to me. When you updated Panther, did you install Apple's X11 (and want to have it installed)? If so then matters are more complicated.
