The file that "is in the way" is indeed your problem (it's mentioned in the FAQ entry: http://www.finkproject.org/faq/usage-fink.php#cvs-busy ) So move it from its current location. The files with a ? are no longer in the CVS repository--e.g. pth2.info has been supplanted by pth2-dev.info.
