You're asking about internal messages from Aquaterm, not anything that  
the Fink packaging puts in, so I don't really know how to interpret  
what they mean.

You might try toggling over to another terminal time, e.g.

set term x11
set term aqua

and see if that reconnects it.

I'd be interested to find out about this change in behavior too.   
AquaTerm used to quit when one quit gnuplot, didn't it?

The missing keyboard shortcut isn't likely to be due to anything we  
did:  that sounds like something that got changed upstream.
