scanpackages doesn't actually do that.  It just makes packages which you
build on your machine available via the binary tools as well.

Try the following:

1)  Set the Perl executable in the Fink Commander preferences to be
/usr/bin/perl5.8.9 .

2)  The command that actually refreshes Fink Commander's package list is
"update table"
