I apologize for reentering this thread on an even earlier stage, or maybe another thread, but this has come up a couple of times now, and if I haven't overlooked something, it is still an open problem: You cannot use "fink selfupdate" (without cvs) to update from *any* erlier released (vanilla) version of fink to 0.4.1. Therefore the web "upgrade matrix" should be corrected. The reason is that SelfUpdate.pm was changed to use sourceforge mirrors *after* 0.4.0a was released. And the automatic download of the packages tarball has to use the sourceforge mirrors. What will probably work for 0.4.0a but not for earlier versions, is to get fink the package manager first via apt-get and then do fink selfupdate. This works because apt uses the new sourceforge URLs already in 0.4.0a. But fink selfupdate does not.
