You will need to hack the Makefile.in for each directory that contains libraries, so that the link lines get modified (likely in the libfoo_la_LDFLAGS bit).
I'm not trying to discourage you, I agree that it would be nice to at least prebind the core fink stuff, just warning you that it's not as simple as it looks at first glance...
