As Alexander told me cadabra may required and appened informations to /sw/etc/texmf.localI just removed cadabra before updating ptex-base and swig, then reinstalled cadabra and everything seems to be fine.
Anyway, if I understand, every tetex-like package update will stop if some of its files were modified by a third-party package. It could be nice to find a way to warn users.
