That probably also explains these libtool warnings:

libtool: install: warning: `../nucleus/libnucleus.la' has not been
installed in `/sw/lib/EMBOSS'

Looking at the info-file, the ConfigParams field contains:
--libdir=%p/lib/EMBOSS

This was added almost four years ago by dmacks:
http://fink.cvs.sourceforge.net/viewvc/fink/dists/10.3/unstable/main/finkinfo/sci/emboss.info?r1=1.19&r2=1.20

I do not remember if those libtool warnings were introduced by adding
--libdir. I could try removing that tonight and see what happens. If
not, is there another way to tell libtool where to look for the .la
files (if that is the problem)?
