dmacks made an update in PkgVersion.pm in fink HEAD on June 7 to fix the priority of how Provides: get handled, though this appears not yet to have been backported to the 0.29 branch. It resolved some other "node exists" errors that I was having at the time--though I'm not sure if it will help here.
