I have a similar problem. I run gnome with sawfish.

It's very difficult pasting from an Aqua application to an X
application. The way I tend to do it is open an aqua terminal vi tmp.txt
paste into that file then open up that same file with a xterm vi
session. Quite painful indeed. I can't come up with anything better
right now though. 

As far as button two and pasting between X applications things are fine.
I have the standard apple one button mouse. I toggle the middle button
by holding the apple key on the keyboard. However, I can't get the right
button to work at all under X. :) 

Maybe the second button works for you like this to paste between X
applications.
