Anyone have any idea what fink has done to cause this?

It has, with your help ;-) , set up the preferences for Terminal.app in such a way that it reruns the pathsetup.command script each time it opens a terminal window. You have to repair these preferences. The easiest way is to trash the file ~/Library/Preferences/com.apple.Terminal.plist ("~" here means your home directory). If you don't want to loose your other preferences for Terminal.app, you can also edit that file with a text editor and remove the reference to pathsetup.command.
