You may want to try the new revision 1.6.1-3 that just appeared on CVS. It is supposed to fix this problem where an older installed version of libhdf5.dylib is found instead of the newly created one. Alternatively, removing the hdf5 package before building the new version might help, too.
Note that I have removed fileutils, that qt3, qca, KDE stuff are not
working despite the Ben's efforts. Adding all these failure to some threads the list about the latest fink versions, I am starting to wonder if there is
not something broken in the latest fink releases (0.23?).
No. There were bugs in the latest fink releases, but they have been fixed. qt3 is a different story: This is an extremely complex package with a very peculiar build system. The latest version 3.3.3-26 bypasses the built-in install procedures and may thus fix these problems (I am just now trying to find out).
