Yes, there's no problem doing that. I have a script which makes it easier in my experimental tree: http://cvs.sourceforge.net/viewcvs.py/ fink/experimental/vasi/scripts/fink-tree?rev=1.1&view=markup

If you really need to have two separate trees installed at the same time, you can also bootstrap into another location. I use 'unison- nox' for my backups, but sometimes I'm testing things and need to remove it, so I keep a secondary fink tree in /permanent.
