I apologize for the slow response but I'm a bit overwhelmed with work at the moment. On my Leopard system I was able to rebuild without errors on a clean Fink system. I'm not sure if this is 10.6 specific but a quick google suggests that people are having a variety of issues on Snow Leopard. Unfortunately, due to my lack of time and no access to a Snow Leopard system I'm afraid I won't be much help.
