What Hanspeter specifically asked for starts here:
Looking for incorrect headers in 35 dependency files...
./src/.deps/align_status.Po uses /opt/local/include/zconf.h
./src/.deps/align_status.Po uses /opt/local/include/zlib.h
Please fix build process to get consistent use of fink's headers.
You have Macports installed and the tophat2 build operation is mixing
elements from that and Fink. It's generally a good idea to make
Macports inactive when building with Fink, and vice versa.
