Try SSLftp: http://www.funet.fi/pub/crypt/mirrors/psy/SSLapps/SSLftp-0.13.tar.gz
and ws_ftp (windows). 

I seem to recall that the two implementations are incompatible. There's also
a pretty recent IETF draft on SSL/TLS support for ftp, so I'd expect things
to converge pretty quickly.

For a unix solution, why not use ssh?
