I'm using vim from fish all the time and never had such a problem.

Does it happen to every colorscheme or just BusyBee?
Does it happen only with fish? Have you checked other shells/terminal  
emulators?

I do not know the reason of this. But when you are using vim from fish, a  
good thing to do is to redefine the shell in .vimrc with the following  
command:
if $SHELL =~ 'bin/fish'
     set shell=/bin/sh
endif
