Seperation of Session and application layers is the biggest difference. There 
are two thing here:-

Transport Independence - This permits use of non-TCP Sessions

Application version independence - This permits multiple versions of FIX 
application messages to be carried over a single FIX session

Jim Northey is submitting a proposal to permit firms without the need for 
application version independence or transport independence to simply use 
8=FIX.5.0, 8=FIX.5.0SP1, 8=FIX.5.0SP2, etc. refer

Also check the release notes / appendix of the specs to see differences between 
versions. In FIX repository, there is a "TOOLS AND SAMPLES" described as 
"Compare FIX Messages between versions (Sample Application.zip, 14KB) A simple 
XSLT that compares the Tags that make up each message in FIX to the Tags that 
make up the same message in another version. The results are displayed as a 
basic HTML document". This XSLT tool is available at
