Dunno how you tube does it but Sorenson Squeeze can be set up to watch a folder and convert stuff that gets dropped in it. If you are running on a foreign OS you could always map a network drive and do it that way.

I am working on a Flash project that requires the user to upload a video clip. Ideally they should not be restricted to a particular video format so I was hoping for some advice on how to convert different video formats online to flash format.
