Actually, FlexBuilder comes in two flavors: 1 is an Eclipse plug-in to use with an existing Eclipse installation. The other is a stand-alone IDE (essentially the same as Eclipse 3.1 with some modifications for Flex-specific functionality) billed as FlexBuilder.
