Okay I had been googling a lot before I asked the question and had
seen the top two pages in that google search before I asked. I didn't
know there was a relation however. However I assumed that you had at
least given the results a cursory glance especially knowing what you
were looking for.

For people who search this later it may be best to get the result
here. The top result was
http://sites.sonatype.org/flexmojos/flexmojos-maven-plugin/flexbuilder-mojo.html.

Anyway what I did that seems to have worked is from the command line.

mvn eclipse:clean
mvn flexmojos:flexbuilder (This one had been run previously before
adding in my includes)

So one last question does this need to be run every time you add a
dependency? If so I think it may be a good idea to specify it here
https://docs.sonatype.org/display/FLEXMOJOS/Flexbuilder+configuration+generation
