Each of our modules has their own pom etc. They're actually checked into version control separately etc. That's the purpose of modules. Each of them is stand alone. (IDEA just has the nice convenience that you can have multi-module projects - which I don't even think you can do in FlashBuilder - at least you couldn't in regular Eclipse for my java projects - Eclipse sucks:) Maybe the OP can share a screen shot of his project set up?
