Did you try linking flex framework as RSL from Flashbuilder ? When it does not work with FM, I try with Flashbuilder or mxmlc / compc, and if I make it work, I then compare flex-config.xml output for Flashbuilder / mxmlc / compc (use -dump-config filename) and FM (use configurationReport=true).
