You can design your template and produce and .swf using Flash IDE then
use it as an embedded asset in a Flex project.
I don't know your Flex skills level but you should look over flex's
Skinnable components and Skin counterparts. It's a little bit more
"programming" a template that "designing" it but with the help of
Catalyst, it should make it.

After user supplied his profile(include .jpg etc) system build the

command-line build also fine! it can't run?

There's no way to build .fla file with flexmojos.
You may find tools to do the job on command-line but it'll be tedious
and eventually won't work.
What requirement forces you to work with .fla files ?
