I am getting this problem as well and it's a huge pain. It also makes for very low coverage reports!
Looking at the generated MXML all tests are included in the application but some aren't reported back to the maven plugin. Some test classes have some tests run but not the rest. All my test classes are called *Test.as but I am not sure that is relevant.
