I apologize. I am so used to calling our environment 'Eclipse' in the office that I forgot to mention the plugin. I should have specified that we are using the FlashBuilder 4 plugin for Eclipse Ganymede.
I've been looking for articles online with a step by step how to integrate FlexMojos with the Eclipse FlashBuilder plugin. So far all I have found is someone promising to write an article at some point. :) Yes, it would be nice if the integration was cleaner as is being discussed here but I would be happy with information on how to manually integrate the two. Right now we are in the research stage to see if we want to switch from just using FlashBuilder to build to using it with FlexMojos. We have 15 Flex Library projects. Building them all into one SWF causes Eclipse to crash frequently. Eventually we want to rearchitect with Flex Modules but we don't have the money or time to do that right now.
