I use SecureSWF and have found it fine, however I think the idea is that you push the settings as far as you can to get the best obfuscation. So far I have found that if I untick the main application name, it's okay - the main instance on the timeline...
I have a SWF called Tangrams.swf and under Identifiers renaming I untick Tangrams. On the other Tab, Labels, I also untick Tangrams. The SWF' is okay after that.
