This is an issue related to some caching that Eclipse does -- when you install one beta and run it for a while, and then install a later beta, Eclipse still has out-of-date cache information.
This has been fixed for release, but for beta 3, the workaround is to exit Flex Builder, and then launch it once with the "-clean" command-line option.
