A program I developed here is accessed at work through Citrix. We don't use Linux though. We had a problem with most of the servers because Flash wasn't installing correctly (users were trying to automatically install it). That would be the first thing you should check, is that as an administrator, do they all have the latest version of Flash 9? If not, you may need to uninstall Flash from the system completely (including taking out all registry keys, etc), booting into the server in safe mode, then installing Flash 9. When we did that here, it began working fine.
