Take a look at the default html wrapper that is produced by Flex. You'll see where the flashVars are set. Depending on what web application platform you're on, you can dynamically pass in url parameters to the application by dynamically altering a custom wrapper at runtime. Another approach would be to use SWFObject (http://blog.deconcept.com/swfobject/#examples). I'm sure there are others as well.
