You could simply load it in the wrapper html file (with size set to 0, if you don't want that java swing stuff in your UI), and then interact with it using the flex ExternalInterface and applet's NSObject. I use this solution to allow direct TWAIN image scanning in my Flex application. The only problem with it is that the ExternalInterface doesn't seem very reliable for exchanging more than small simple variables - very long strings and binary data seems to cause troubles.
