Exatamente.. do Eclipse, não do Builder. ;-) Eu tenho o hábito de deixar os projetos que eu não estou utilizando como fechados (botão direito no projeto, close project). Eu li em algum lugar (não lembro onde, mas era confiável) que o ele varre todos os projetos em aberto para ver se houve alguma alteração para fazer uma compilação incremental (só do que alterou). Deixando os inutilizados como fechado, tende a ser mais rápido.
