Chas, I have personally never observed this so it's hard to figure out what is going on. The CAT code itself is passive: pass it a CAT command from the serial interface and it will respond with the control status, a control change, or an error message. There are no timers involved.
What it could be is a problem in the serial interface that gets the commands to the CAT parser. Try monitoring your serial ports with a program like Portmon (www.sysinternals.com/Utilities/Portmon.html) and see if you can capture any errors. If CAT stops working and you still see valid commands coming across the serial line, then the problem is probably in the serial I/O section of the SDR-1000 code. Let me know what you find and I'll see if I can fix the problem.
