One can make Acrobat generate the correct pagination to match the "on page" page number. For instance, if you have a document that starts with roman numeral preface pages x,ix,etc, you can make a pdf that shows those page numbers in the bar at the bottom, or on the right hand slider when you mouseover. I haven't done it recently, but I could look it up if you're interested.
