It sounds like the audio stream is choking. Are you using Safe Mode 1 on the FLEX-5000 Control Panel? If so, try using Safe Mode 2 or 3. Using larger buffers may help stabilize things as well.
If you didn't grab the latest drivers from the web when you installed the video card, that might help too.
