The meter reads, as it is should, the sum (integral) of all the power inside the filter. The noise floor on the panadapter will ALWAYS be less than the meter as a result. This is correct and is why the meter is about the most accurate one in amateur radio.

I suspect you are using a wide filter and you have averaging enabled.
