My problem does not seem to be related to startup sequence, but rather to MiniDeluxe losing connectivity with the radio frequency if I let it sit too long. Because I do not know if I will be back on the radio in a few minutes or the next day, I leave everything up and running, with only the PowerSDR up but not turned on. If I do not pay attention, I note later that I have QSOs with either no frequency or the wrong frequency.

I have seen the same problem.  MiniDeluxe also will hang up.
I basically use the same setup as you do, just the logbook, but I
do switch in and out of different digital programs and I am not
sure what causes MiniDeluxe to stop working.  I am using
version 1.0.3872.27765 along with VSP.  Usually it happens (if it does)
at the beginning of loading all the programs, I can not recall that
it happened mid stream but it may have.  Sometimes I think I load
the programs too fast and that MiniDeluxe is not loaded fully
when another program tries to find the link MiniDeluxe provides.
But again I'm not sure.  In any event you are not the only one.
