Hi,

Another change, hopefuly after this things will be clearer.
With previous change I forgot the case of the model shader being disabled, 
thus transparent surfaces would lose transparency and be rendered wrong.

I've commited a new effect, Effects/model-combined-transparent, which should be 
used for transparent objects. 

>From now on Effects/model-combined should not be inherited directly in local 
effects. use either Effects/model-combined-deferred (for opaque objects), or 
Effects/model-combined-transparent (for transparent objects).

If you have local effects for transparent objects, please update them to use 
Effects/model-combined-transparent. 
(they will continue to look right unless you move the model slider in the 
shaders dialog to the extreme left, so it might not be readily noticeable they 
are broken)
