I do it by explicitly specifying the path to the executable, and
specifying "--fg-root" and "--fg-scenery" in the command as well.
In order to keep this from being too huge a pain in the butt, I
have aliases for the commands, e.g.

alias cvsfgfs='/home/cmetzler/Projects/FlightGear-0.9/source/src/Main/fgfs 
--fg-root=/home/cmetzler/Projects/FlightGear-0.9/data/ 
--fg-scenery=/home/cmetzler/Projects/FlightGear-0.9/data/Scenery/:/mnt/g2/FlightGear/Scenery/'

and then I just have to type cvsfgfs.
