Hi, I've seen a similar 'rainbow' effect too. I usually just wait a while and Flightgear loads up after that. I figure it has something to do with whats on the video card's buffer... I've seen a similar effect when running X-plane too on occaision. Flight gear takes a while to load up anyway, so I usually just wait for the monitor to go through its spasm before flightgear comes on!!
