This exact thing happened to me. Same PCI Express bus, same NVidia 
GeForce 6600 chip, same (old) driver version, same symptom.

So _that's_ what fixed it. I did upgrade the driver, but I added more 
memory to the system, as I noticed FlightGear eats hundreds of megs of 
VM when running. So I thought there was a high pagefault rate slowing 
the system down.
