When I created my joystick bindings 
(Flightgear/data/Input/Joysticks/custom.xml), I also had to modify the 
joysticks file to "point" to it.

Look for the file Flightgear/data/joysticks.xml

Make it say the following:
<js n="0"include="Input/Joysticks/custom.xml"/>


.... or in your case, whatever you named your custom bindings xml file.

See if that helps...
