I used this from the command line and it runs in the anaglyph mode..
Adjust the command line according to where you have installed flightgear


OSG_STEREO=ON
"C:\Program Files\FlightGear 1.9\bin\Win32\fgfs.exe"  --fg-root="C:\Program
Files\FlightGear 1.9\data"  --fg-scenery="C:\Program Files\FlightGear

--control=joystick  --enable-game-mode  --disable-random-objects

--fog-fastest  --geometry=800x600  --bpp=32  --ai-scenario=aircraft_demo
