There are two things you can do. I describe the first mether in my how to using the "linkme" script. (http://www.dynamicnetworks.us/netflow) The advantage here is the flow-capture will manage the size of the directory that holds the raw ft files so you don't have to worry about running out of disk space.

The second method is to create a folder called "saved" under the folder that has your ft files in it now and FlowScan will copy the file there after it's finished. If you use this method keep an eye on disk space. Things tend to misbehave if you run out.
