No, they don't. It is clearly visible from following docs:
  - http://www.ntop.org/overview.html
  - http://www.splintered.net/sw/flow-tools/docs/

Go and read them, you will find your answer there. Or better - try to
install both and play with them.

Couple of the differences which can be spotted on the first sight:
  - Netflow v9 support
  - graphical interface
  - wide portability

As for the 'efficiency' question - it depends on the purpose. From my
experience, flow-tools programs are great for writing billing backends.
I have't tried ntop yet, so I cannot tell.
