There should be not be that file size limitation unless flow-tools
was compiled with out large file support.  I have used flow-tools with
files larger than 50GB.  Please, make sure that your version of
flow-tools was compiled with large file support enabled.

If you installed the ubuntu flow-tools binary package, you may
wish to submit a bug report to them regarding the problem.

Running the command './config --help' in the source distribution
will explain how to enable large file support.
