I believe what you are looking for is this .WithConvention(c=>c.IsBaseType = baseType => baseType == typeof (SomeBaseObject))
Add that to your creation of the AutoPersistenceModel at some point after the .MapEntitiesFromAssemblyOf<>() statement.
