I'm having this problem too. Sites where Fluid updates the badge automatically (like Google Reader, etc.) seem to do just fine, but sites that manually update the badge with window.fluid.dockBadge = "10" have no effect. I haven't got it to work on HipChat, in the web inspector, or on a static page I whipped up to test with. I'm using the newest versions of Snow Leopard, Safari, and Fluid 0.9.6, if that helps.
On the Google Reader page that initially shows the dock badge, running window.fluid.dockBadge = "10" in the inspector makes the badge disappear for a second before Fluid puts the real value back on.
