Dear Anshu,

It looks as if you want to set up a regional model. One of the first
things you need to decide is if you want to have sponges/radiation
conditions at the boundaries or just close them off. If you close them
off, the model will settle into into own steady stade controlled by the
fact that the flow is forced to be along the boundaries. If you apply
sponges, you can restore the tracer fields to some climatology and this
will offset the effect of the flow along the boundaries to some extent. If
you decide to use a sponge, you can use the code that I put on the
bulletin board. 

You will have to decide on the grids, topography, initial and forcing
fields. Please use test3 as a template to generate this. The process
involves a lot of trial and error and you will learn more with each
mistake.
