Why you don't want to encrypt all the disk from the boot?
There many software that you can use to do that, and you can use it with
a token to have strong authentication.
It will be more easy to manage, and more secure et the end.
Some of the software I know that do that is:

You can use the software with aladdin (sure) and with rsa tokens.
I think you can use the programs to encrypt partitions too.
Alsoo the are opensource programs for windows to encrypt partitions.
